What else was in your post? You only mentioned two things, C&C and fog of war, one of those wasn't relevant. The other was and I commented on it.
ADDITION: Why not just make the missles owned by the player who is defending and have the head of the missle be a different unit than it's missle trail, if you recall the missle head it dies. Using hyper triggers issuing the move command the player won't be able to re-route the missle, you could probably slow it but if there is more than one missle coming at a time it would be impossible to tamper with
