Pardon for the ignorance, but will an invisible wall thats created actually be able to form a logical cliff wall, so that the person couldnt go in diagonally? I think that on most islands that would end up looking very messy.

I like the Observer idea the most. Since there won't be tons of air units flying around, they won't be displaced.

Yeah it could form a wall that would work for diaginal. In fact you would proboly not even notice a differance between a diaginal section and a vertical or horizontal section.

Like someone said before, if you had the right tileset you could use the alternate tiles for water/cliff edges if you don't mind some tedious work. You'd save units, triggers, and locations that way because you could check when the unit goes over them and enters into high ground.

I'm currently working on a system called zoning which is a fancy way to check if units are within a certain area without having to make the area into a bunch of irregular shaped locations or whatnot. Yes, it involves grid system though, so it might not be what you're looking for.

You could sue a series of locations... I haven't tried this but mabe you could change the location to low air that way it follows the shuttle around on water... If it goes on a cliff have it move onto the location or something like that...
