Metriod Prime's puzzles were even harder. They were so confusing with no hints on what the hell you're suppose to do, not to mention a bunch of enemies spawning around you to kill you doesn't make it any easier.

Like most disputes, it depends on the point of view. I've only beaten Metroid Prime and Fusion and I wouldn't say they puzzles are hard. Prime always tells you where to go and scanning it reveals clues. The artifact find was tricky though.
Fusion ALSO told you where to go. It even had a map to show you every room.
In Zelda, at least OoT, the water temple confused me with changing the water levels, grabbing all the keys, etc.
In Zelda: Link's Awakening, it took me years until I found out to sprinkle the powder on the racoon to get to the first dungeon. I'm still on the Eagle dungeon, so I have NEVER finished it yet.
From those experiences, I conclude that Zelda puzzles have taken me more time and FAQs, compared to Metroids. If you find Metroid puzzles to be harder, that would apply to you.
Metroid is like a combination of Mario and Zelda. It has SOME of the puzzle elements of Zelda, like getting new items to do new things, but it also has a lot of jumping, present in Mario games. I also like the futuristic REALISTIC theme, compared to the fantasy world of Mario or the medieval fantasy setting of Zelda.
