To all the stuck-up people here: It's never, it IS bad. It IS I THINK it's bad.
Seperate fact from opinion please.
Anyway, from MY experience with all three controllers, here's what I think:
GC controller:
Pros:
joystick - the octagon gate and the rubber grips
buttons - distinct shape, easy access
design - easily gripped, comfortable
no useless buttons (back/select on PS2/Xbox)
Cons:
Z-button feels hard
joystick can get loose
I'll post more later.

The SNES controller doesn't have enough buttons for modern gaming.

No, but the button placement was revolutionary. All systems now use that basic button placement. The PS was revolutionary with their dual-analog and the ergonomic feel. Then with the built in shock (though Nintendo really gets the credit for that concept).
I don't mind the grip on the SNES at all. It's kinda nice. Though it doesn't really fit your hand, it's not cramped or anything. I must admit, N64 controller was very cool, especially the Z button.

Ugh, the N64 controller is awkward for me.
I have only one thumbstick, and my left hand is lower than my right, and the controller simply feels different, since the basic shape of the case isn't symetrical- or atleast, the part that you use.
I love the SNES controller its better than the others SNES Controller all the way!

I like The Xbox Controler S, but the new 1 look bad ass too

The DS, therefore, doesn't either. Oh right!
I like the N64 one, has plenty of buttons but I always know where the buttons are and I am not confused like when I use Xbox or PS2.

This guy knows what he's talking about. NES ALL THE WAY.
I like the GameCube controllers that have the Macro feature...
Yeah, that's why I voted for 3P GC
Oh.
Damn, I was hoping I could have some arguments about why the XBox and PlayStation controllers are superior to the GameCube, N64 and SNES controllers.
My Xbox controler isn't listed up there... I have The Controler S and it PWNS
Whats a 3rd Party Xbox Controler? Is that like the MadCat?
It's any XBox controller that is not made by Microsoft themselves.
So, yes, it would include MadCatz.
I own a GC so I'm extremely biased but:
I think it fits in your hands better than the others (Excluding mouse.) But yeah, the Z and B buttosn are too small. The layout is fine in my opinion, but small buttons=annoying.
I can use a PS2 no problem, but I get moxed up with teh L1 L2 R1 R2 deal.
I hate Xbox controllers, especialy the placement of the White/Black buttons and the Start/Select.
Ninteno 64 is the best one, I mean, like the others have too many buttons, which are confusing, and whats the point, you can have 20 buttons on the Xbox, which confuse you, or you can do cool things with like 7 buttons, but the SNES doesn't have a joystick which makes that crappy. Fits perfectly into your hands, (cept for those big, fat, gaudy ones I see sometimes.) And guess what, you can hold it three different ways!!

I like the GCN controler the best, but mainly because I'm used to it and the buttons are sensitive
I don't really mind X-box controllers, I just see them as bigger GCN controllers.
But I just don't like the ps/2 controllers, the shoulder buttons wear out too easy and they don't incorporate the control sticks well enough into games.
I find the smaller xbox and ps2 controllers the best. However the ps2 buttons tend to stick or jam and in one case i have had a controller just act as i press random buttons it may be possesed
