StarEdit will always have to start in OS 9... I believe that you can have OS 9 running while you're on your X OS. OS 9 should start up when you start a classic application, or when you tell it to start in your system prefs.
If you want to use a different MPQ in any patcher application, you just have to replace it's normal MPQ with the new one, but make sure the new one's named exactly the same as the old one. Just right click the application bundle, and look around for a MPQ file to replace, and it should work fine.
I've tried replacing the MPQ file, but I think the Emerald editor needs to change the EditLocal file too, thereby making it not work. I don't think OS 9 StarEdit Emerald will work under Classic.
