What are you programming in?
I'd love to help, but my knowledge of anything that isn't web-based it limited.
But still, looks great...
Still deciding what will be fastest/smallest. What do you know?

What's the maximum number of stacks?
Because I am making a stacking program means I know this?

I am using some ways I have found always work (Like objectives, I am only using tabs. I can start from the smallest stack possable, till it gets too big to fit two of the same word on 1 line)

ADDITION:
Looking closer at that screenshot, why not throw a scrollbar on the colors list and leave the 4th box for something else?
The 3rd box will be for "Bottom Color" (May have scroll bar, depends on what fits), 4th will be for top. I noticed the error of continuing after I had done it. Didn't really wanna fix then (Taken long time to do that).
The 2nd box (Options) will possably have "Double Stack" and "Tripple Stack" depending on if tripple has a pattern, or an easy enough way.
Some things require no tabs at all.
Two examples in Mission Objectives:
WWWWWWWWWW (10 'W's)
@@@@@@@@@@@ (11 '@'s)
just put [Back][Color][one of thoes 2 examples][Front][Color][Same (or different) example]
And it will work.
