Subtile terrain is placing different types of sub-terrain so that the isometrics don't get screwed up (and allowing you to choose the different types correctly).
For example, in a space map, if you place Platform, besides the normal tiles that you can walk on, there's the stuff "under" it (the edges of the platform). It's hard to find combinations of "edges" to place on it so that it still looks good by hand (using square terrain), and that's where subtile comes in.
To use it, ctrl-click on the edge that you want to edit. Then, the ScmDraft Terrain Palette will have several choices of different edges to choose from. Choose one. Then, click on the edge to edit that particular part of the edge, or shift-click on the edge in order to edit the entire edge (and to "match" the other part of the edge so that it looks better).
Subtile can also be used to change various "walkable" terrain (for example, try ctrl-clicking on just regular Platform, not just the edges).
