Get GUEdit. Use it. Or, alternatively, use SCMToolkit. Just go to the "Player Colors" dialogue in either one and you should be able to figure out how they work. Oh, if you open the map in STarEdit after changing the colors then they will revert to normal, so change the colors last.

Why don´t you just use Starforge? It´s much better than GUEdit

Not really. In the map I'm making (Diplomacy 1900), in order to accurately describe the countries being used (what uniform colours they actually used), I have to use custom colours. Britain, instead of the usual red, is tan (to represent khaki). Germany is dark grey (field grey), Austria-Hungary is light grey (a different shade of field grey), Russia is the ordinary brown, Italy is green, France is light blue (using the colour program), and the Ottomans are a sort of dirty yellow (like khaki that's been out in the desert for awhile).

I use SCM Toolkit, mostly because its the most flexible of all the programs. GUEdit never appealed to me.

Be careful with the tan. If you use the existing one, it doesn't always come out tan. Those lost few colors in SF don't come out right sometimes...
