C:\Progam Files\Starcraft is where my SC folder is, but the maps I downloaded are on my desktop. Which folder in C:\Progam Files\Starcraft do the maps go?

You have to move them to the sc map folder otherwise you won't be able to play them.
You can Cut or Copy then go to C:\Program Files\Starcraft\Maps
select a folder you would like to save your maps to and pate them in that folder.

This is unrelated to mapping, only Starcraft in general, thus it wouldn't belong in Mapping Assistance. I'd say Games or Misc. forums.
