Will this target both air and ground organic units, or must I also select the ground/air flags?

The targeting flags beyond 0x02(air) will not be applied unless the weaopn is a spell weapon and the order.dat order that uses that weapon has Use Weapon Targeting checked.
If that is the case, then you must select the air/ground flags.
