Recently, after downloading AVG and annihilation of viruses and trojans, I've been getting notices about unrecognized system files being detected, asking me for my Win2k CD. The problem is, I lost my CD a long time ago. My computer has also dramatically slowed down (Opera takes a long time to start),StarCraft lags like hell, and a few minutes of inactivity slows down my computer drastically.

What should I do?

Run another antivirus/spyware scan.. get the Win2K cds if you can...

A new install of either Windows 2000 or another operating system sounds good.. :0

I'm thinking if all else fails you probably need a new harddrive tongue.gif. However could you elaborate for me on that first sentence?

Probably a virus thing. But before running, close your connection to the internet. A select few viruses are put in seperate files, so when one of them is deleted, it is redownloaded thanks to the second part of the virus... so no internet = good.
