Based on that list, LotR wins.
X-Men I loved the first two (mostly due to Bryan Singer) but could not stand the third one (mostly due to Brett Ratner).
Jurassic Park I absolutely loved the first one. The second had major flaws. The third was fun, but doesn't top the first.
The Matrix Again, the first was excellent. Had they written and filmed "Reloaded" and "Revolutions" independently, it may have been better. But no, they blew.
Austin Powers All three were great, but my major issue with Austin Powers (which is mostly because I'm a film nerd) is that so much of the jokes were taken from Casino Royale.
Mission Impossible Ironically I liked the third more than the first and second.
Blade The first was a thing of beauty. I don't even want to waste time talking about 2 and 3.
Saw I thought the first was excellent, with a fresh horror idea. And though I liked the second and third, they just seem to be repeating the same premise over and over again.
Terminator The first was great. The second was fun.
The Fast and the Furious ...
As far as other trilogies go, the Godfather was amazing. The Die Hard trilogy was also pretty fun, though the second wasn't very good. And of course there's Star Wars.

Does Saw count as a trilogy since there will be a fourth one?

If this is the case, then Indiana Jones should be removed since they are planning a fourth as well. Same goes for Austin Powers and Jurassic Park.
