Quite simple. I needed to modify both Patch and Broodat MPQs, how do i make this one EXE with MPQDraft?

You don't need to do that. If you're using MPQDraft, just put all the files you are modifying in your MPQ. The load order puts your MPQ at the highest priority, so any files in your MPQ will be used instead of their versions in patch_rt, BrooDat, etc.
