First of all STAR OCEAN[Till the End of Time] should not be a map someone attempts on starcraft. It has too many aspects and terrain types, as well as amazing cutscenes. No offense but this is for a more experienced map maker, you making this is like some random person trying to make a Final Fantasy tactics map, it's not the smartest idea, you will overwhelm yourself.
But if you decide to do it anyway...
1)Plan out the way you will do all your triggers in correspondence to starcraft and storyline of the game(should've been done before you posted).
2)Decide how many players you will have playing the game, i would suggest 4-5 but of course it's your choice.
3)Don't do some sort of full TBC system, iono what you're trying to do talking about a lot of triggers but just stick with the basic TBC style known as FF3 system.
4)Have terrain that corresponds with the map, i do agree that it will take more then 1 map to do an entire star ocean 3 map, but don't change maps just for the terrain... that's a waste of damn maps, you'd need over 8 maps with tons of triggs-not a good idea.
5)Spells and Skills, how do you plan to do em? I hope you have a good layout for a spell system, or skill system.
As well as a way for GUARD major attack, minor attack, and movement in battle.
6)All that being said, make the cutscenes extremely dramatic and action thrilled.
