Okay, my question is that using Hyper Triggers messes up the "wait x
miliseconds" trigger. Wait 1 milisecond and Wait 10000 miliseconds take the same amount of time! Is there any way to fix this? I found out how to do Hyper Triggers by myself and I might have been doing them wrong.

Player: All
Conditions: Always
Action: Wait 0 Milliseconds

http://www.staredit.net/index.php?tutorial=124You could use Death Counters. Which is a better way than using wait triggers.

try running the waits for a player or computer that doesnt have any waits so they dont stack up.

Yes, your waits are 'stacking'. Never give hypertriggers to all players. Give them to, as urmom said, a player with no other wait triggers. If this is impossible, give it to a player with the least. Too many waits running at once for the same player 'stack' and multiply.
