Most unused units are for, exactly what their name says... They aren't used. Some can do wierd things though (but most just crash SC). To use them just place a unit down in SF and then change the unit's ID.
Here is the tutorial for 2000 of the unused units (there are 65536 unused units, SF will only go as high as 37000 or something. Well, I've come to that conclusion because SF crashes for me above that range.):

Whats the point to have them? is there a way to change them and make them custom units?

Nope.. but with the extended triggers..yup (That is, unless you have a mac, thats your own fault for buying one of those pieces of crap smile.gif)

A more common use of the unused units (the ones that are actually defined, not "extended" units) is for death counters.

The "TRIGGERS OF GOD" thread under concepts explain extended triggers a bit more.

Extended Triggers // Extended Death Counters:

http://www.staredit.net/index.php?showtopic=18147

Basically, it enables you to rewrite things in SC's memory with triggers, by overreading the normal range of 228-unit death counters. It's a long read, at the time of the writing some 23 pages, but you should sit down and read the whole thing, and you will have a — trust me — much better chance of understanding it than by just reading the corresponding tutorial article.

I've always said things like "set deaths of 'unused unit' to X for current player.

I never thought it was a complcated concept to figure out what units were not being used in your map. Its just a varable, trying to leave it open for your to decided. If i said marine there then you might be using marines on your map and you wouldn't want to use it for a death counter.

So why did blizzard put it there? I'm pretty sure blizzard didn't intend for us to be map-making at such a level.

Many of the unused (not extended) units originally had a purpose, but they ended up, well, not being used. They are all in various stages of completion. Some have wireframes, some just crash SC.

Yea if we look at the original Starcraft intro there is one weird protoss ship and the terran ship is not from game either. Well maybe they wanted to use those in the game but it just didn't work out. The "unused cargo ship" could be terran ship from intro and well.. I don't know about the protoss ship.
