I think it happens at randon, when I use the tilest, or copy and paste. But when I click on Isometrical terrian laying and select a terrian and proceed to place it it selects the terrian Im placing it ontop of. Say Im playing a mountain and Im putting it on dirt it selects the dirt in the selection and does nothing else.

You probably pressed control before. This has happened to me before. Just save the map, close SCMD, and open it again.

I want to avoid closing it and opening it again. Is there anyway to around this because it is annoying and delays me.

press ctrl and release and see if that resets the ctrl state
