Probably has been found by countless people before, but I decided to post it anyway. I was screwing around with "unlabeled / unused" Upgrades in SCMDraft2. I found out that the last unused upgrade actually affects several units.
Spider mine, drone, SCV, probe, infested terran, spore colony, sunken colony, photon cannon, missile turret and scourge. As you see it affects all units that have no used attack upgrade.
It's quite interesting that I didn't find any use for other unused upgrades though. Maybe they affect range or speed of certain units. I don't really know, this could use some deeper research, but as I'm working on SC SIM, I can't do it now.
A possible use for this would be, to have units like turrets with different damage for different players. I bet someone can brainstorm a major use for this.

there are also upgrades for zerg, terr, toss building armor out there.

The topic I posted has posts about building armour in it as well.
"It also upgrades armor on any unit that does not have an armor upgrade already. E.G. Buildings."

Unknown upgrade 45 appears to have no use.
The rest of the unkowns up to 59 have no use, but are BW only.
Unknown 60 affects the following entries:

As for most of the weapons, don't expect an attack bonus, simply because a lot of them have 0 set to bonus.

If you have an editor that lets you change weapons that aren't attached to units, you should be able to change damage and bonuses as well...
None of the editors out there can do this though, as far as I know, but it would definitely be possible through direct CHK manipulation.

Sorry, what's the significance of that...? What weapons are you referring to, and why wouldnt you be able to change damage and bonuses for them...? =/

Well I tried to submit this (unused ups) with a list on the known units affected, and several other misc. things I discovered (changing unit color on the minimap ect..) but the dude in charge of tutorials at the time (Legacy Warrior?) said that they didnt maret a tutorial.

Weapons that do not directly have a unit attached to them (e.g. psi storm) can't be edited with most editors, since they don't have a properties window just for weapons (it's always through the unit properties). However they do have damage and bonus settings, so it would be possible to change these.

Psionic storm damage and upgrade bonus are editable? I can't think of a way to actually put it to use but it would be neat to upgrade it even further.

Ah that's a good point, so set the bonus to a higher value, and set the default level to be >= 1... Can we set the default level for psi storm though...?

There are damage and bonus entries for all 130 weapons in the CHK file. Whether or not SC actually uses them, I have no idea. But I can't think of a reason they would special-case the psi storm damage.

Well no, my question was whether or not we can set the Unknown Upgrade or whatever to a default lever of 1 or more, since I assume that'd be a requirement to changing psi storm damage...

Ah. Well, I haven't verified it myself but I can't think of any reason it wouldn't work (SF and SCMDraft will let you set defaults for all upgrades).
In any case why would you need to use the upgrade if changing the weapon damage for psi storm would do the same thing, without the other side effects? None of this has been tested though...
Well, I guess it would let you change psi storm damage on a per-player basis...which would be cool =)
